We are having the same issue as:

We are almost all done with our new Authorize.net integration, however, the invoice number is not showing up.
We did follow the instructions on the hidden field/unique ID with a prefix. Which shows up correctly on our notifier emails, but does not pass through on the Authorize.net emails. Regarding field: Invoice

Hi,
To set the invoice number to a certain field, click on your payment field, then click on the little gear in the top right to open the settings:
Then change the "Invoice Number Field" to your invoice field. This should allow for it to come through properly.
If it still does not, let us know and we will be happy to have another look.

Perfect, that did the trick! Didn't even know the gear/options button was available for this type of field!
